It's a lot to take in for sure and I hope Way notices the glitches and fixes them because he seems to be confusing things instead of clarifying them

Mmm Hmm, from the sound of it, more than a few people agree.

Supposedly Way took a year to research Wolverine's backstory and organize all the events prior to joining the X-Men into a timeline. What's not clear is whether he intentionally "reorganized" events from their previously percieved order into an order that fit his story, or whether he missed some details. Either way, his version of Logan's past seems to contradict some of the details of Logan's continuity, and events as Way describes them seem to compress some of his experiences into a very tight timeframes.
What I predict will happen is that Way's version will become MArvel's official timeline for Logan's past, and all contradictions to previous writers' work will be explained away as Wolverine remembering things wrong due to all the tampering with his memory.

is that a bad thing? Or is it kind of ruining Logan's story?

If the whole timeline makes sense by the end, and Wolverine isn't changed in such a way that he's no longer appealing, then it won't ruin Logan's story. What Origins it may do (no telling until it's over) is invalidate the continuity of some favourite stories from the past. It all depends on how Way resolves the issues that appear contradictory at this point in the story.
I think Wolverine will be changed by the end of Origins #60 in the sense that he will have dealt with the major traumas of his long past and will no longer be as affected by them. For decades writers have spoon fed us tiny glimpses of his past and drawn on them as a source for many of his most interesting enemies (Sabretooth, Cyber, Omega Red, The Weapon X Project). What Way has done is tied most of the sufferring Logan has endured together and laid it all at the feet of a single arch-enemy: Romulus. This allows Logan to potentially right the injustices done to him, and attain a sense of closure on his past, by defeating the source. And Way has promised that Wolverine's revenge will be of "Biblical" proportion.
So where will that leave Wolverine some 3+ years from now? Will he lose some of his special niche in the Marvel universe and become just another superhero among many? Already he's being moved out of the tightly-confined X-franchise into the mainstream by way of his Avengers membership. With Romulus out of the way will Wolverne turn to seeking to right some of the wrongs he himself has done over the years, or will his past be largely left behind?

First, I'm not sure what you mean by "Biblical proportions." And two, honestly now, do you really think Wolverine could ever become "Just another hero" Someone will either bring someone new into the picture, or bring someone back from his past that we were sure was dead; or a new series will begin. Really there are probably a lot of writers who are itching to get there hands on the control of Logan's life. So No, I doubt he'll just fade away, something will probably happen after Romulus, but who knows what...
