I got the issue to find out about Logan's/Wolverine's past. It's a good issue, considering I didn't even read the first three issues.

The previous three issues were all similar to this - the leaders of the X-Men gathered and awaiting Cyclops' decision - fight or run? The first three issues explored the early memories of Cyclops, Xavier and Magneto.
I noticed they reset the canon year of Logan's birth to make it fit better with his expanded and re-organized memories.
There are some interesting clues about Logan's past in the latest issue of Wolverine (#11) as well. Two of the men he killed (one around 1950 and one two decades later) were investigating him and had bulletin boards with names on them. And the leader of the Red Right Hand had a similar board. I think these are clues (and maybe some false leads) as to how Jason Aaron intends to weave pieces of his past together.

If this canon year is 1882, then what will happen with the story of his first brother John Howlett Jr., born 1885 and died 1897?

In this case I think the new canon replaces the previous contradictory canon and John Howlett, Jr. will still be Logan's older brother by about a dozrn years, having either died or been institutionalized while Logan was still an infant.
Now that you mention John Howlett, Jr. I realize that I don't think the Red Right Hand included any reference to him on their list inn Wolverine #11 (or Old Man Howlett, but it's pretty much assumed he was dying when he sent Dog searching for his grandson). Their list leaves a "?" next to "Dog Logan" but the possibility of John, Jr. still being alive totally escaped them.
Then again, didn't Jason Aaron place him in hell?
